New and need Keihin help

Hi guys, I used to be here under the username bigturk_80 but I cannot access it anymore due to email issues. So I've re-registered. So, here's my issue. I am re-doing an old Yamaha ss440 with a Keihin butterfly carb. Upon initial startup, she ran great, I was dialing in some final tuning, when it sounded lean, ran up on RPMs, then bogged and quit. I pulled plugs today and my engine is absolutely filled with fuel, including my entire pipe.

So I'm assuming I need to revisit my float, needle, and seat. Brand new fuel pump is already installed. My question is, I am not familiar with the function of the "choke plunger". How exactly does this function, and can that be a potential culprit for allowing fuel to siphon from carb into the engine while sitting?

Thanks a bunch guys, this a beautiful old sled that has next to no mileage on it and I'd really like to get her back to her vintage glory.
