I had an EPI clutch kit installed in my 99 MXZ 670 HO. I also put a new gates extreme belt on this summer. The clutch seems to be bordering on hot and I'm concerned that it is out of alignment. Can anyone tell me how to check the alignment and adjust in necessary? Also if you think it is normal to get some heat as the belt breaks in, please advise. It is not too hot to touch with bare hands, but it is more than warm.

Buy the proper clutch alignment tool (Dennis Kirk, Ski-Doo dealer, etc.) Remove the belt, drop the alignment tool into the clutches. If it fits, it's perfect. If it doesn't, you loosen the engine mount bolts and move the engine around until the alignment tool fits and then tighten the engine mounts down. Then re-adjust you torque stopper so it touches the pad on the engine.
Can also be done without buying the proper tool (my preferred cheap-boy method) if you have a 9.5 mm thick straight bar (I made my own), a short ruler that reads in millimeters, and a shop manual that gives you all the proper specs for your sled. Read the shop manual step by step. It's a little more difficult and tedious to measure everything than just buying the correct alignment tool, but it works fine.

the gates belt too may be the incorrect length for the sleds current center dist. per a ski-doo belt measure the length to the old belt.
